In short: Troubleshoot a gas chromatograph against its approved method, system-suitability criteria and qualification records. Check likely sources in a controlled order, preserve the original run data and document any change. The old image deck’s settings and acceptance numbers are not presented as general GC requirements.
Calibration, qualification and system suitability
These activities answer different questions:
- Calibration checks a measurement function against suitable reference standards under a written programme. U.S. drug CGMP, 21 CFR §211.160(b)(4) (current eCFR text up to date 15 October 2026), calls for calibration of laboratory instruments at suitable intervals using written directions, schedules and accuracy and precision limits. India’s revised Schedule M, Part I, §17.3.10.5 (G.S.R. 922(E), 2023) calls for procedures for each instrument or equipment item, including use, calibration, cleaning and maintenance.
- Qualification documents that the instrument is installed and operates as intended for its use. USP General Chapter <1058>, Analytical Instrument Qualification (USP-NF version official as of 1 August 2017), describes an integrated, risk-based fit-for-purpose approach that may include qualification, calibration, validation and maintenance. EU GMP Annex 15 (2015), §§3.1–3.14, sets out the equipment qualification lifecycle and IQ, OQ and PQ stages; §4 addresses requalification.
- System suitability testing (SST) checks that the combined method and measurement system are suitable for the planned analysis. USP General Chapter <621>, Chromatography (version official as of 1 December 2024), covers chromatography procedures and system-suitability requirements. ICH Q2(R2) (Final Version, adopted 1 November 2023), §1, describes SST as an integral part of analytical procedures and a regular performance check.
The criteria for a particular GC must come from the approved analytical procedure and instrument qualification documents. The cited guidance does not establish one universal set of GC flows, temperatures, test mixtures, calibration intervals or acceptance limits for every model and method.
A controlled troubleshooting sequence
- Pause routine testing if suitability fails. Follow the laboratory’s approved system-suitability and deviation procedures. Do not alter an approved method or adjust criteria to make a run pass.
- Preserve and review the run. Check the sequence, method version, instrument status, chromatograms, audit trail and integration settings. For U.S. CGMP laboratories, 21 CFR §211.194(a)(4) requires complete records of test data, including instrument graphs, charts and spectra. FDA’s Laboratory Controls Q&A, answer 17 (12 August 2019), states that unofficial trial injections of product samples to obtain a passing or failing result are not acceptable; sample data must be retained and reviewed.
- Check the approved method and setup. Confirm the specified column and configuration, carrier-gas selection, inlet and detector configuration, oven programme, injection parameters, acquisition settings and sequence. Compare them with the controlled method and instrument records before changing anything.
- Check consumables and connections. Under the instrument manufacturer’s instructions and the site’s approved procedures, inspect the gas supply, connections and leak-check status; confirm the installed column, inlet consumables, vial, syringe or autosampler parts are appropriate and in serviceable condition.
- Use controls to narrow the source. Review the blank and approved standard or system-suitability injections as permitted by the method. Check reference-standard identity, preparation and status, then assess whether the symptom follows the sample, consumable, method or instrument.
- Document and escalate. Record the observed symptom, data reviewed, checks performed, changes authorised and outcome. If the issue persists or suggests a method, equipment or data-system problem, stop testing on the affected system and use the site’s investigation and maintenance process.
For regulated Indian operations, Schedule M Part I, §17.3.10.5 (G.S.R. 922(E), 2023) calls for written procedures for instrument and equipment use, calibration, cleaning and maintenance. EU GMP Annex 15 (2015), §§2.4 and 2.8, calls for defined acceptance criteria and investigation of qualification results that fail them.
Common symptoms and controlled checks
The checks below are general diagnostic prompts. A symptom can have more than one source; use the current instrument manual and approved method to select the checks that apply to the installed GC.
| Observed symptom | Possible checkpoints under the approved method and instrument instructions |
|---|---|
| No peak or lower-than-expected response | Confirm the sample and vial, sequence position, injection event, method and acquisition state. Review standard preparation and status, detector configuration, gas supply and leak-check results. |
| Retention-time shift or variable retention | Compare the method version, installed column and installation, oven programme and equilibration, carrier-gas settings, inlet configuration and autosampler operation with the approved setup. |
| Broad, tailing, split or distorted peaks | Review sample preparation and solvent suitability under the method; inspect the inlet consumables, column installation and condition, and injection configuration using approved procedures. |
| Noisy or drifting baseline | Review the blank trace, stabilisation state, detector and column condition, gas supply and purity controls, connections, and signal acquisition or integration settings. |
| Carryover or unexpected peaks in a blank | Review the injection order, approved syringe or autosampler wash, inlet and flow-path cleaning status, and sample or solvent contamination. Follow the approved cleaning and blank-check sequence. |
| SST failure | Stop routine sample testing. Verify the method and SST criteria, reference-standard identity and preparation, column and instrument configuration, sequence, and integration method. Repeat only as permitted by the approved procedure and document the investigation. |
Example in-house criterion (not a pharmacopoeial requirement): Maintain a troubleshooting log linked to the instrument ID and run record, with the symptom, checks, authorised changes, maintenance action and return-to-service decision.
Records and retention
Example in-house criterion (not a pharmacopoeial requirement): Keep the chromatography data, associated calculations, method and instrument details, and review records in the controlled laboratory record system. Under current 21 CFR §211.194(a), laboratory records include complete test data, calculations, results, analyst identity and reviewer verification. Retain batch-specific GMP records at least one year after expiry of the respective product batch. EU GMP Volume 4, Part I, Chapter 4 (January 2011), §4.11 requires batch documentation for one year after expiry or at least five years after Qualified Person certification, whichever is longer; 21 CFR §211.180(a) requires at least one year after batch expiry, subject to its specific provisions.

Frequently asked questions
Are the temperatures, gas flows and limits in the old image deck universal GC settings?
No. The old slides do not identify a current qualification protocol, approved method or instrument model for those values. Use only criteria authorised for the specific system and intended method.
Should a sample be injected as a trial to check whether the GC is working?
Do not use a product sample as an unofficial test injection to obtain a passing or failing result. FDA’s Laboratory Controls Q&A, answer 17 (12 August 2019), states that sample data must be retained and reviewed. Use the method’s approved system-suitability procedure.
Does routine SST replace instrument qualification or calibration?
No. SST checks the system for a particular analytical procedure. Qualification documents fitness for intended use, and calibration checks specified measurement functions. Follow the applicable lifecycle programme and approved method.
